It a software glitch and HTC has confirmed that. The only solution HTC will suggest is a Factory reset and that is only a temporary solution. The issue will probably be addressed in the OTA coming soon (hopefully)

I get the error when I get emails on the phone with large attachments. Once I delete those emails the error goes away. The attachments are nowhere even near the free space on my phone, but that does always seem to trigger the error.

I called HTC and they admitted there is a problem with their mail program which seems to be causing the low memory problem. I had to do my second hard reset which although not hard takes a great deal of time to reload everything, set up your bluetooth, etc. etc!
They suggested using K-9 mail which is downloaded from the market for free. I have been using this program and no problem with the low memory notification since. It is not as slick as HTC's mail program IMHO but at least it works. Also, they said not to run Advanced Task Killer as it is unnessecary so I have been running without and all is OK. Good luck!
