There are several apps in the market to create ring tones from you mp3's. If you cant this straightened out, then I suggest trying them.
And i thought it was just me! SD card issues
Just messing around last night, I created a "ringtone" folder on my SD, dropped a few into it while USB'd to the laptop and they all showed up in my ringtone list.
They weren't in the list of alerts I think it was called, but I'm going to try to create a folder with that same name and see if they show up there the same. I'll post back when I have the chance.
**edit**
I used Astro file viewer and went into the root to find out where and what the folders were for the alerts. You can find them in /system/media/audio and they are : alarms, notification, ringtones and ui and case sensitive.
I went into my SD card and created those stand alone folders. Dropped some mp3's into them.
Went back to my device, went into Settings/Sound & display. Check Phone ringtone, all of my mp3's are listed, Notification sound, again, listed. Finally, I went to my home screen, tapped on the clock, tapped on Alarm, tap on my first alarm, tap on Alarm sound, and again, all of my Mp3's that I put in the above listed folders inside my SD card are showing up in the appropriate spots.
Alternately to using the laptop, once the sounds are on your device, you can use Astro to move the files to whichever folder you need them in. It's just quicker for me to mess with it on the laptop.

did u created a folder for media > audio > then the 4 folders. Or just alarms, notifcations, ringtons, and ui?
I wish there was a screen capture app! Loved that on my Storm. Anyway....
when I open my Astro, my SD Directory looks like this /sdcard..
.footprints
alarms *I created
albumthumbs
Android
DCIM **(pictures folders that I created are in there and are in /sdcard/DCIM/100MEDIA...*Family, Friends, Funny, Jeep, Falling Down, Lebowski, My Photography, Random, Wallpaper*
downloads
LOST.DIR
media (you will find a notifications folder here as well.... I haven't messed with it's purpose yet)
music* I created with iTunes Agent and sync my iTunes and Podcasts with and too
notifications * I created
PicSayPro
ringtones* I created
rosie_scoll
skyfire
tmp
video* I created
VisualVoiceMail
So to directly answer, I just created the 4 folders seperately, not in the audio folder although that may work as well. That would certainly be a little cleaner
